Summary0002200: Error: trouble in init_rank

I'm using graphviz's libgvc to generate graphs that heavily rely on clusters. It works fine with small graphs, but when they get bigger (hundreds of nodes, many more edges) I get this message:

Error: trouble in init_rank
        virtual 1
        virtual 2
        virtual 1
        virtual 2

In version 2.26 (debian repositories), the gvLayout generation crashes on me.
In version 2.28 and 2.29 dev, it goes through with the generation, but the positioning of some clusters and nodes is messed up, rendering the graph unusable.

Same thing happens when I generate it through commandline with "dot -Tps file .dot".

Do you have any suggestions on how I might tackle this problem?

I have added a second file, "".
This file does not use clusters, but gives a weight of 0.5 to some of its edges.
It also segfaults dot when generating the layout.

Deleting the weight=0.5 declarations fixes the issue, but the layout is quite different from what is expected.
