I have made some images :

In svg checker there are some  errors :
Line 2, Column 33: there is no attribute "class"
Line 295, Column 10: end tag for "ul" which is not finished
Line 320, Column 10: end tag for "ul" which is not finished
 
Is it coused by dot ?

Hard to say without starting from your original graph. But I can't find any ul in the svg file at all, nor is there a class attribute on line 2. I believe the class attribute we use for node and edge objects is legal svg.

Original graph is a dot file, which is on the same page. The svg file is created from dot file, not from raster graphic.

I ran dot -Tsvg on the dot input, and obtained something comparable to what you have in NucleusMachine(BasilicaGroup).svg‎. Basically, there are no ul markups, the use of class attributes is fine, and neither your svg output nor mine has more than 140 lines, so it's unclear how there could be complaints about lines 295 and 320. Also, running  an svg validator on the output produces a clean report.
 
For the record, the version if Graphviz you are using is 2.20.2, which dates from June, 2008. You might consider upgrading.
